Free-Energy Calculations in Protein Folding by Generalized-Ensemble Algorithms

چکیده
We review uses of the generalized-ensemble algorithms for free-energy calculations in protein folding. Two of the well-known methods are multicanonical algorithm and replicaexchange method; the latter is also referred to as parallel tempering. We present a new generalized-ensemble algorithm that combines the merits of the two methods; it is referred to as the replica-exchange multicanonical algorithm. We also give a multidimensional extension of the replica-exchange method. Its realization as an umbrella sampling method, which we refer to as the replica-exchange umbrella sampling, is a powerful algorithm that can give free energy in wide reaction coordinate space.

Free-energy landscapes of proteins in solution by generalized-ensemble simulations.
Free-energy landscapes of proteins in solution are essential for understanding molecular mechanism of protein folding, stability, and dynamics. Because of the multiple-minima problem (or quasi-ergodicity problem), the conventional molecular dynamics or Monte Carlo methods cannot provide the landscapes accurately at low temperatures. By contrast, the simulations based on the generalized-ensemble...
متن کاملProtein Folding Problem as Studied by New Simulation Algorithms
It is widely believed that the prediction of the three-dimensional structures of proteins from the årst principles is impossible. In this review we will discuss the strategy for attacking the protein folding problem based on all-atom models. Our approach consists of two aspects: the inclusion of accurate solvent eãects and the development of powerful simulation algorithms that can avoid getting...
متن کاملAccurate Calculations of Binding, Folding, and Transfer Free Energies by a Scaled Generalized Born Method.
The Poisson-Boltzmann (PB) equation is widely used for modeling solvation effects. The computational cost of PB has restricted its applications largely to single-conformation calculations. The generalized Born (GB) model provides an approximation at substantially reduced cost. Currently the best GB methods reproduce PB results for electrostatic solvation energies with errors at ~5 kcal/mol. Whe...
متن کاملTackling the Protein Folding Problem by a Generalized-Ensemble Approach with Tsallis Statistics
We review uses of Tsallis statistical mechanics in the protein folding problem. Monte Carlo simulated annealing algorithm and generalized-ensemble algorithm with both Monte Carlo and stochastic dynamics algorithms are discussed. Simulations by these algorithms are performed for a penta peptide, Met-enkephalin. In particular, for generalized-ensemble algorithms, it is shown that from only one si...
متن کاملGeneralized-Ensemble Algorithms for Protein Folding Simulations
Conventional simulations of complex systems in the canonical ensemble suffer from the quasi-ergodicity problem. A simulation in generalized ensemble overcomes this difficulty by performing a random walk in potential energy space and other parameter space. From only one simulation run, one can obtain canonical-ensemble averages of physical quantities as functions of temperature by the single-his...
